What Gregory is talking about in the video is basically what would be called a 'Shari'i course' in Islamic faction terms. It exists in both the army and the Ministry of Interior. It can involve teaching Islam in terms of creed and/or some jurisprudential issues.
I think you are overreading this. The norm in Syrian public schools even before the regime fell was to separate girls and boys after primary school level. This is what exists where I live, for example.
Islamic State caused immense harm to Syria, but in my area there are multiple villages that were largely destroyed and the culprits- in terms of airstrikes and looting- are the Assad regime and its allies.

If you stay longer than 15 days in Syria you go to Passports & Immigration Directorate in Damascus or Aleppo, present your passport with a proof of stay document (normally signed & stamped by local mukhtar), pay a small application fee, & stay is extended to 90 days visitor visa.
That the new Syrian army has a religious dimension to it has been clear for some time: for instance, the fact that there are 'Shari'is' (including one Uzbek muhajir I know) working in the Ministry of Defence.

I live in Syria & can recognise in some areas you have to acknowledge legacy of war. There isn't the money to rebuild everything in a rapid timeframe or supply the whole country with 24/7 electricity. But Gregory Waters' point on abuse of legal channels is entirely valid.
